Q: We made booking through an agent.. so in the end do we have to pay to the agent?

If you buy a flat..you dont have to pay any brokerage. Infact you can ask your broker for some cut in 2% which he gets from the builder.

Yeah I think you have to pay brokerage charges to the agent after ti finalised the deal.
